Could it be that /usr/X11R6/bin isn't in your PATH?  

spurned [44]->which xmkmf
/usr/X11R6/bin/xmkmf

This is all I can think of right off.  Check your PATH variable and make
sure this binary is there (though I'll be surprised if it isn't)
