Yes. The binary packages that pkg will use for installing and updating are based on the _default_ compile time options set by the maintainer. If you chose to use different options and your package is "out of date", it will be updated with the current version, _missing_ your options. In order to avoid it, see "pkg lock" and "pkg unlock" to protect your ("custom") version of Git from being updated.
