The ports directory structure is for downloading the skeleton build directory and then building the port which includes automatically downloading the sources if it is not in your system. The package distribution is the binary which you can install in a system with pkg_add and can delete the package from the system with pkg_delete. pkg_add and pkg_delete are part of FreeBSD.
