It's not getting better through this clarification ;) But it's not your fault. gst-register has the option --gst-registry=REGISTRY -- maybe the solution is to set this to something like /var/db/gstreamer...? Unluckily I didn't see a way of passing any such argument as compiler-option to multimedia/gstreamer.
