It doesn't appear to be a 6.x problem, since we run 4.x. The problem appears to be that the user in question doesn't have a home directory, and thus when SpamAssassin tries to make the bayes DB, the lockfile, etc. etc. it receives an error. The "Permission denied" messages are probably due to some file operations which are being done in SpamAssassin.pm. The problem only happens when the account in question receives mail. The "account" could be one of many things -- you need to figure out which account is receiving mail which your MTA is trying to deliver mail to.
