I had few non-ZFS related problems. I have three 6200 systems and have been using them for approximately a year, more or less. I have had two problems with the igb drivers. One is a lack of driver support for large MTUs but works fine with the default 1500. The other may have been my ZFS problem in disguise but it hasn't shown itself is several months). The em0 driver worked without trouble. The isci(4) driver for the SAS controller was added to FreeBSD in January - too late for 9.0, but did make it into 8.3 and will be in 9.1. My guess is the HDD in question is attached to the SAS controller, and not the SATA controller. I know that SuperMicro systems ship with the front disk slots connected to the SAS controller. On 8.3, can you run "camcontrol devlist -v" and check whether the disk in question is on an isciX or ahcichX bus? I assume this missing PCI ID isn't the issue since you said your problem on 9.0 occurred in both AHCI and RAID mode. But if you do move the HDD to the SATA controller and use 9.0, you will need to put the SATA controller in AHCI mode. Problem remains. HDD are not recognized. There are connected to SAS on m/b and tere is no possibility to reconnect them to SATA because there only 2 SATA connectors on m/b.
