We need A LOT more if we want to have any chance of even just diagnosing the problem. Thousands of people have configured their 4.6R system without a hitch, so it seems to be your particular system. I can only guess: your disk(s) are too small or you ran out of inodes. Try installing a small system without ports collection and tell us if that works.
