Other than upgrading to a more recent BIND, I'd recommend a hard stop and re-start, if you haven't already tried that. Have you changed anything in your config, recently? Are you sure that the nameserver being queried in those long digs is actually the first entry in resolv.conf? If the first one fails, your resolver could be falling back to others, try explicitly querying the correct server (dig @127.0.0.1 from the box itself, perhaps) and seeing what the result is.
