I would guess your BSD root partition isn't located entirely within the first 1024 cylinders of the disk. See http://www.freebsd.org/FAQ/install.html#AEN839. I believe FreeBSD 4.1 can work around this (BIOS) limitation to some extent; you may have better results with the newer version.
