  Is this still an issue with 3.1, or did the 3 stage loader fix the
problem?

  I honestly don't know. I helped install 3.1 on a friend's computer
that was already partitioned such that FreeBSD was to go > 1024. It
worked fine, but I didn't have a chance to see if the BIOS was 
playing tricks to hide the fact.
