Sysinstall uses packages,  whereas the ports tree  does not necessarily.
A package is just  an archive of everything to be  installed for a given
program.  It is  possible that installing a package  (with pkg_add) does
not give the  same results as installing a port  via make install.  This
is a  bug.  If  you can reproduce  that for a  particular port,  you may
consider sending a problem report with send-pr(1).
