Why not get both effects. Have two config files, for example, 
/etc/ld.so.conf and /usr/local/etc/ld.so.conf.
If either does not exist, /etc/rc would generate them.
/etc/ld.so.conf would be generated to emulate the current "sniffed"
configuration.
/usr/local/etc/ld.so.conf would initially be empty. It would be the default
place to append additional items.
If you wish the sniffer to run at every boot, the rc.local can simply rm
the /etc/ld.so.conf file.
