Can you boot from CD or otherwise go to the 3.1 install screen? If so, try to install the bootblocks again since my guess is that the old bootblocks are still present and those won't work with the ELF kernel... Oh and btw, be ready for more fixing... I tried an upgrade from 2.2.5 to 2.2.8/STABLE and then to 3.1 and I am still trying to fix things...
