Look at the version number of X that you use for Linux and FreeBSD. I'm using 3.3.3 on my Debian box and 3.3.4 on my FreeBSD box. If you have a ps/2 mouse the and use the SVGA server with 3.3.4 it won't work X seems broke. But if you boot the machine using console mouse server and use system mouse as the protocal in xf86config it's fine. I don't use the S3 servers but try looking for something along these lines.
