 I can only guess. The listing of /var/db/pkg you sent hints at unclean
 updates, since it includes directories of both old and current versions of
 some packages. Maybe some old autotools files weren't removed and are
 still lying around, even though you've deinstalled the packages. It still
 looks like something local to your systems to me.
