The issue is that mysql reads both the file= in /usr/local/etc/mysql/my.cnf and the one set by rc.conf if it is in a differ= ent place. Hence it was reading in many defaults which made it very differently configured from when it was only reading my own my.cnf file. The slow replication was caused by sync_bimlg I believe, but thats kind of irrelevant.
