It looks like the kde port is looking in /var/db/pkg to see if
XFree86-3.3.3.1 was installed. Installing XFree86 from sources did not
update the pkg directory.

Maybe you can create an empty directory /var/db/pkg/XFree86-3.3.3.1
and that will be sufficient. Or, just reinstall XFree86 from the ports
tree (/usr/ports/x11/XFree86), which will update your pkg listing too.
