I would make a bet that it _IS_ possible to kill a CPU via software. If the
BIOS in the motherboard is a jumperless one (like most now), then software
can write to the clock 
configuration chip (whatever that may be) and alter the CPU clock or divider
ratio. (Just like the BIOS setup program can). Obviously, overclocking can
kill a CPU, not just from overheating, but from electromigration. 

Anyway, back to the problem. I doubt if FreeBSD killed the CPU too, but a
crash could scramble the CMOS.

Stefan, does your PC with the 'dead' CPU give ANY messages when you power it
up, e.g RAM test. Maybe the CMOS has got scrambled. Try clearing the CMOS
with the motherboard jumper, or temporarily disconnect the back-up battery,
(Try sliding a piece of paper under the contact if it's a coin cell).
