Well, one BIG issue you will have is that when you installed FBSD, it was on the primary drive. So your fstab and /dev/ directories are going to reflect that and get really confused when you are booting from wd1 instead of wd0. As for the boot issues, I think dual boot has been covered in depth in a number of places for Windows. You might try scanning the mailing list archives.
