I don't see it reflected in plist anywhere. Are empty sys-include directories needed for something, or is it safe to not install them in the first place? You still haven't addressed the main reason for BROKEN tag - misused PREFIX which leads to mtree generation in /usr/local/pilot. I took care of it here.
