Sods law, after working on this for two weeks I ask for help, then 20 minutes later I figure it out. The easiest solution was to disable BPDU on the machines port on the Cisco. interface GigabitEthernet0/1 switchport mode trunk spanning-tree bpdufilter enable Thought I'd post it for reference, so it'll appear somewhere in a archive if others need it.
