This falls into the non-standard-configuration category, so you're
expected to tweak mergebase.sh to do what you want.

This may sound a bit harsh but we can't possibly support every marginal
setup.

Easy way:

# rm /usr/X11R6 && mkdir /usr/X11R6 && mv /usr/local/X11R6/* /usr/X11R6/

[...] and let mergebase.sh do the job for you
