Most recent PCs won't have this issue and will let you boot from anywhere you like... every machine I've installed anything on since about 1999 has been fine with this (although I'm sure there are exceptions). I don't know if the standard FreeBSD boot manager will boot from an extended partition though. The Win2K boot manager probably can, or look at something more advanced like grub (http://www.gnu.org/software/grub/ or /usr/ports/sysutils/grub once you have FreeBSD running).
