You should probably read through 
http://www.freebsd.org/tutorials/multi-os/index.html to at least give you 
some preliminary info.

Since you're wanting to put FreeBSD on a completely separate HD, you'll 
need a boot manager that can do that.  I'm not sure about what all has 
changed in all of them in the past 1.5 years, but I had to use OSBSBeta 
(which was in the tools directory on the FTP site).  That will allow you to 
set up a boot for either Windows or FreeBSD on two separate drives.
