It looks like this is the result of having any keyboard options
defined. I swap my left <Ctrl> with <Caps Lock> and this is an option
that Desktop->Preferences->Keyboard "Layout Options" "Control Key
Position" offers, but, it I select "Swap Control and Caps Lock", I get
this error. I've tried a few other "Keyboard Options" and get the error
for any of them. This seems to fit with the suggestion that Gnome will
leave all of this up to the X system.

I created an xorg.conf file with the swapctrl option and now the option
is present, but no errors are reported. But trying to change the value
of this with the GUI now is simply ignored.

I don't see editing xorg.conf as exactly user-friendly, but looks like
this is how Gnome is going.
