My first reaction is that we'd lose the ability the hyperlink between the different books, and that references between sections/parts of the different books might be kind of hard. I'm actually leaning towards #1, since I can't remember Acrobat Reader handling the hyperlinks in PDF correctly anyways (well, it doesn't for RELNOTESng).
