You can configure your Web Browser to use the proxy server for WWW and FTP access(On any OS), but thats about it, unless the application on the FreeBSD supports Socks your out of luck. If the proxy server is configured incorrectly you maybe able to use the internal/external address of the proxy server as you're gateways and bypass the proxy.
