No, I don't think there is a problem with FreeBSD's linker, but a lot of third party software doesn't configure itself properly, or you may have to use explicit directives to the configure script to tell it where to find things. This is the fault of the software itself, not FreeBSD; we fix such problems when they're added to the ports collection, but that obviously doesn't work for things that aren't yet ports.
