I found that I had /usr/X11R6 (albeit empty) which was making something think I had X thus was compiling it with X support when there was none. I also found that removing that directory made it work as expected. So you might want to try that out, worked for me with gd/mrtg, plus I just tried compiling webalizer and that went fine as well.
