The communiation with OS, and how/whether it is configured properly should not depend on what data is written to it - in your case exFAT metadata. It seems that controller manufacturer just did something "to run on windows and linux" instead of something that conform to USB mass storage interface standard :( Sorry but it may be hopeless case.
