That's a problem you might have, but it sounds like you understand that sort of thing ( the "/" partition should be below 1024) and I think you have another problem to work first. Specifically, you need a boot loader on each disk if you're using the standard one. It's a very simple thing that only knows how to boot primary partitions or the other disk, using it's MBR, which will then handle booting as it desires.
