On the one hand, different extensions does make writing Makefiles
easiers if you have a mixed collection.  On the other, I eagerly
await the day when linuxdoc is but a distant memory, and while
there is a mix, it is easy enough so specify the DTD in the
particular Makefile. 

If you look through naming conventions of my personal files, you
will quickly conclude that I have no consistent opinion or
practice on this issue.  :)
