Mutt does, you need to add

> "mailboxes =mbox =freebsd-questions =personal" 

Where the "=" refers to the specified default directory (a bit like
the shell's "~").

Otherwise I used to have something like the following in my ~/.bashrc:

MAILPATH=$(echo $(find ~/Mail -type f) | sed 's/ /:/g'))
