Yes, the ports collection has changed format slightly. See Q12 and Q13 in the cvsup FAQ on www.polstra.com for explanations of why your cvsup didn't delete all of the files it was supposed to, and how to fix it. Kris P.S. Support for the 3.x branch is not going to be actively maintained in the very near future (packages are no longer being generated, for example) -- for such an old branch, limited developer resources are better focused elsewhere.
