Assuming you went 4.2 --> 4.3 via build. I did this on 3 systems. On two
of them XFree86 4.0.2 had the same problem. My path was:

rm -r /usr/X11R6/ (to blow away 3.3.6); then update via source in the
normal way, and them installed XFree86 from the binary distribution. I did
not save the error messages but if you check /var/log, XFree86 posts
errors there. In 4.x its named XFree86.n.log. I got something like, "core
pointer could not be allocated", for both the keyboard and the mouse.

I am pretty sure this was a FreeBSD problem with something getting left
behind in the update. Not being able to find anything, I just just started
from scratch, reinstalled XFree86 and all worked fine. Inexplicably on the
3rd system it just worked

All of this is to say, I would not expect updating XFree86 to solve your
problem.
