Could you try removing the files subdirectory and doing a cvsup again?
Things appear to work fine here:
entropy [211] % cd /usr/ports/databases/libgda; make patch
[...]
===>  Patching for libgda-0.2.90_4
===>  Applying FreeBSD patches for libgda-0.2.90_4
entropy [212] %
