IFS is an API interface for file system implementation in Win95. It has nothing to do with boot management or not. Win95 replaces the MBR for one reason and one reason only: to let it say "Booting Windows95" instead of "Booting DOS". The only problem comes when installing Win95 on an existing FreeBSD system: it overwrites the boot manager without regard. To fix this you need to get the DOS installable version of the boot manager from the FTP site or CDROM. You must select "shutdown" from the "start" menu and then click the radio button for "reboot to DOS prompt" to have Win95 let you rewrite the MBR. Installing FreeBSD onto an empty partition of a drive containing a Win95 partition as well works fine. Windows95 does not use a different partition ID from DOS, and so it is as safe as installing FreeBSD in the same situation with a DOS instead of a Win95 partition.
