Lets check out sample file from postfix:

titanic:> more sample-main.cf |grep Maildir
# mailbox file is /var/mail/user.  Specify "Maildir/" for
home_mailbox = Maildir/

Solution --> all you have to additionaly specify in your main.cf is
'home_mailbox = Maildir/'.
