These new versions (I'm looking at makewhatis(1) part now) have some problems. I will look into fixing these, and let you know. (Just diff(1) comparing the produced "whatis" file for /usr/share/man should unveal the differences.) In particular, it doesn't seem to look into the MD subdirs, but this one is easiest to fix.
