The moov atom is an index of all the content in the mov, and is typically right at the end of the file - it's typically written after the file has finished being encoded by whatever encoded it. If it's not there, you're largely stuffed. There are utils out there that profess to attempt to reindex, your mileage will vary using them. The most important thing to note is that all .mov files have moov atoms, if your's do not, you have corrupted .mov files, you should re-fetch them, not fix them.
