I am using 4.05 and never had such a problem.
I've imported a older bookmark-file via the import-function and since then,
there is bookmarks.html file in ~/.netscape that is updated corrctly.
Maybe you want to blow the ~/.netscape directory away and restart netscape.
Report about the newly created ~/.netscape directory.
