but du reports:

an application may have a log or temporary file that has been unlinked
from the filesystem but is still open in the application. the file
wil not be listed by du or ls, but does not release it's contents
until the file is closed. This is common when log files are rotated
and deleted, but the "reload" instruction whas not sent to application.
Terminating the application will clear up the missing space.
