I rebuilt the system from scratch on another disk (connected to the same controller as my present boot disk). All the way through the build I had no timeouts. Then I installed smartmontools... It seems that when smartd queried either of the two disks on the problematic controller, it caused command timeouts. Odd, considering the Option ROM for the ASMedia card specifically mentions SMART support. Anyway, everything's fine now.
