Hmm, you found an issue in tools/build/mk/OptionalObsoleteFiles.inc. At some point llvm-ar, llvm-nm, llvm-objdump and llvm-symbolizer got promoted out of MK_CLANG_EXTRAS, so they always get installed. But in OptionalObsoleteFiles they are still under MK_CLANG_EXTRAS, so if you don't have that enabled, they are proposed for deletion. I have MFCd a few additional changes to fix this, in: https://svnweb.freebsd.org/changeset/base/362674 but this will have to be manually applied to your source tree, if you don't want to get prompted anymore.
