I note in your dmesg your using the bus master IDE driver, does the problem go away when you turn this off. If so you are experiencing PCI bus mastering saturation, if not then I don't know what is causing it :-(. Ooopsss.... you don't seem to have any devices hooked to that PIIX3, any other busy PCI devices?
