The xorg-server pkg-plist should be fixed by this commit: http://lists.freebsd.org/pipermail/cvs-ports/2004-August/045102.html Others are mostly directories that are missing from /etc/mtree/BSD.x11-4.dist mtree file and trere are instances of manindex?.html that are indexes to all html man pages in that directories, not only the ones installed by one specific port so removing them would remove index to remaining htmls from other (still installed) ports.
