X tends to be a world unto itself in the filesystem. Notice that I said I was "pretty sure". :) One thing to keep in mind is that you will be removing Imake. This may or may not be needed elsewhere. It is used primarily for building X apps but you might want it around for whatever reason. Things like my cdplayer are in the /usr/X11R6 directory too.
