Autotools (and possibly others) work by compiling, and I guess sometimes running, small code snippets to figure out things about the host system. This is just a guess, but looking at https://ftp.gnu.org/old-gnu/Manuals/autoconf-2.57/html_chapter/autoconf_6.html and https://lists.freebsd.org/pipermail/freebsd-questions/2007-July/154070.html seem to agree with me.
