Download the Powerdesk (mga_pdesk) Linux software from the Matrox site.  
Back up your XF86Config file.  Run the software and select the
two-monitor mode you want.  It'll make a backup and then overwrite the
XF86Config file...

And then the configuration didn't work for me.  Eventually I realized
there wasn't enough memory on my card for two 1280x1024, 24-bit screens.
