Yes, before you throw away your mainboard: FreeBSD provides a mouse-demon for the text-terminal. This might disturb the XF86-configuration. I believe you have to activate it (via /stand/sysinstall) and configure X with Protocol "MouseSystems" device "/dev/sysmouse" Also have a look at www.xfree.org about this problem.
